During the development of a new procedure, there are a number of different ways you can test it before formally releasing it to the public. Usually a beta testing program will include pre-releases for a number of other procedures available in the software. Vector NTI Advance 11.5 comes with a beta testing program where you can test the robustness of the procedure you are interested in and help direct its development. You can easily create a save file (CR/LF), compile the procedure and run it through the included simulation.
The binding site from the ConSite program (TFBS 13-34-00039-000, identified from C57BL/6J (B6) Chromosome 7: 36,406,716-36,406,818) has been highlighted in the annotated sequence and numbered above and below the sequence, where the TFBS is located on the minus strand. The asterisks above and below the sequence illustrate the TFBS start and end, where the TFBS is located in the minus strand. In the designed sequences, the oligonucleotide was designed to flank the TFBS, and only one oligo should be synthesized for each construct. If the oligonucleotide should bind to the TFBS in a different orientation (i.e. the TFBS is located on the plus strand), then the oligo should be synthesized in the opposite direction from the DNA strand in which it will bind. To determine the design of the forward (F) and reverse (R) oligonucleotides, the exact position of the TFBS was calculated from the annotated sequence using the Vector NTI Advance 11.5 computer program (Invitrogen, Life Technologies). The sequence of the oligo was then designed to flank the TFBS, using the Constructor program from the JASPAR CORE database to calculate the melting temperature (Tm) and GC content of the oligos.
