Optimize Toolset

I’ve always been into building performant and accessible sites, but lately I’ve been taking it extremely seriously. So much so that I’ve been building a tool to help me optimize and monitor the sites that I build to make sure that I’m making an attempt to offer the best experience to those who visit them. If you’re into performant, accessible and SEO friendly sites, you might like it too! You can check it out at Optimize Toolset.

About

Hi, 👋, I’m Ryan Hefner  and I built this site for me, and you! The goal of this site was to provide an easy way for me to check the stats on my npm packages, both for prioritizing issues and updates, and to give me a little kick in the pants to keep up on stuff.

As I was building it, I realized that I was actually using the tool to build the tool, and figured I might as well put this out there and hopefully others will find it to be a fast and useful way to search and browse npm packages as I have.

If you’re interested in other things I’m working on, follow me on Twitter or check out the open source projects I’ve been publishing on GitHub.

I am also working on a Twitter bot for this site to tweet the most popular, newest, random packages from npm. Please follow that account now and it will start sending out packages soon–ish.

Open Software & Tools

This site wouldn’t be possible without the immense generosity and tireless efforts from the people who make contributions to the world and share their work via open source initiatives. Thank you 🙏

Metabolic Atlas Map Viewer 3D

This is a 3D graph viewer to visualize the metabolic atlas compound graph (metabolic network), which is used as a self-contained feature of Metabolic Atlas. The purpose of this library is to deliver the right technical solution that allows Metabolic Atlas to provide users with a useful experience while browsing and modifying a very large graph, with minimal knowledge required. The solution should be easy to work with and easy to maintain by programmers. The expectation is that most of the users of Metabolic Atlas will be biologists, followed by bioinformaticians; this means the 3D viewer should be minimalistic and intuitive.

Below is a generic metabolic network example. Other graph structures are possible such as hiding genes, or duplicating currency metabolites (which occur in tens or even hundreds of reactions).

Gene - Reaction - Metabolite - Reaction - Metabolite
             | |
Reaction - Metabolite - Reaction - Metabolite
  |
Gene

Installation

Install dependencies with npm install, then run npm run dev to start the development server, or npm run prepare to build and minify the current version of the viewer.

The current version of the build is done with rollup, controlled by rollup.config.js, and will bundle the app with three-js.

[Recommended] Setup commit hooks

The project uses eslint and prettier to help catch errors and format code. Some pre-commit actions are provided along with the project that runs the linter and formatter before finalizing each commit. To setup the pre and post commit hooks, please run the following:

git config core.hooksPath git_hooks

Notes

The library is automatically packaged and pushed to npmjs.org via a GitHub Action. However, the action does not automatically bump the version, which means that occasional failures appear because of this. To bump up the version, edit the corresponding field in package.json (see this commit as an example).
